Brake fix finally on its way, advice appreciated

Thanks to a Merry Christmas that included 2 new EBC front brake rotors, I am finally getting ready to fix my terrible brakes. New pads and braided lines will soon be ordered. If I can find a good cheap used master cylinder from an '09 I'll get one too. I think I can keep the stock calipers for now.
Having never needed to do anything like this before, any recommendations for the procedure will be appreciated. Take a whetstone to the wheel to make sure it is flat before mounting new rotors? Blue loctite? Torque specs? Important tips and/or tricks? Step by step instructions? Would Invader like to come visit Arkansas for a few days?

Yeah that'd be great. How will I get there? I'm snowed in now...

Brake Disc (Rotor) Installation:

•Replace the gaskets with new ones. (one per rotor)
•Install the brake disc on the wheel so that the marked side faces out.
•Apply a non-permanent locking agent (Blue Loctite) to the threads of the brake disc mounting bolts.
•Tighten: (6mm Allen key)
Torque - Brake Disc Mounting Bolts: 27 Nm (2.8 kgfm, 20 ftlb)

Saw this in action that day when changing brake line to the SS lines.

Sq:
1.The mechanic drains all the old brake oil by sucking it out by the bleed nipple (loosen) with the extractor.
2. Removes the covers of the brake reservoir.
3. Continues to suck dry till empty.
4. Changes to the SS lines (no trace of brake fluid dripping everywhere). tighten up nipples.
5. Puts new DOT 4 brake fluid in the brake reservoir.
6. Loosen one by one nipple and continue to suck out the air with the extractor. also keep playing with the brake lever.
7. Suck out till clear fluid minus any bubbles.
8. Important not to suck too much as air can enter by the top via the low level of the brake fluid in the reservior
9. Once no air bubbles sighted, Tighten up the brake nipple.
10. Top up brake fluid and cover up.

A 2009 or later Ninja 650 reservoir is the SAME one as the V's. You just have to get the other piece that the mirror screws into - for me it cost about $19.
